IMHO, the tree in the project manager should correspond to a directory
structure in the file system. This would add confidence and allow for a
GUI/CLI mixed workflow. My current projects are organized like this:
$NAME
|__$NAME_0_master.sch
|__$NAME_1_firstsubsheet.sch
|__$NAME_2_secondsubsheet.sch
|__$NAME.pcb
|__$NAME.g2p
|__gafrc
|__gschemrc
|
|__gerber
| |__$NAME_*.gbr
| |__$NAME_*.cnc
|
|__print
| |__$NAME_schematic.ps
| |__$NAME_schematic.png
| |__$NAME_frontassembly_refdes.ps
| |__$NAME_frontassembly_value.ps
| |__$NAME.bom1
| |__$NAME.bom2
|
|__backup
|
|__docs
| |__$NAME_manual.tex
| |__$NAME_manual.ps
| |__$NAME_calculation.gnumeric
|
|__simulation
| |__$NAME.spice
|

| |__$NAME_3DCAD.dwg
